Mewtwo + Blastoise:
Actually your opponent's Blastoise. If your opponent is playing with Blastoise, then that means they're going to be using a lot of Energy on their Pokémon. Make them think twice, since Psychic will do between 40 to 60 damage (or more) to their Pokémon for only a mere 2 energy. Hah!
Mewtwo + a TON of Psychic Energy:
[Note: This combo is really old news, but interesting none the less.]
Make a deck with nothing but a few Mewtwos and the rest Psychic Energy. What you do is constantly "mulligan" (having no Pokémon in your hand), which will make your opponent draw a few extra cards. Then when you finally get a Mewtwo, keep on using Mewtwo's Barrier attack so that it'll never get KO'd. Your opponent will eventually draw out, allowing you to win!
